Kelly was born in Lower Cumber, County Derry, on January 26, 1860. He received his early education at St. Columb's College in Derry and later studied theology at St. Patrick's College, Maynooth. He was ordained to the priesthood in 1884.

Following ordination, Kelly served in various parishes within the Diocese of Derry, including Ballinascreen and Moville. He was appointed as the parish priest of Glendermott in 1915, a position he held until his appointment as bishop.
